Yumekui Kenbun's end really made me depressed. It wasn't a bad ending, but it was just so tragic. My heart hurt. I loved the series so much too, that the fact that it ended just 'killed' me (a bit of hyperbole).
some of the 'hentai' manga were like ugh.. makes you want to throw up.

I do the exact same thing. xD It takes a great curiosity for me to know how everything turns out for me to get around to finishing my favorite series.

I wouldn't say that I felt a part of me died, but there have been several stories that I was so emotionally caught up in, that I felt some sense of loss. I can go back and reread a story, but I can never read it again for the first time. These would be:
When a Man Loves a Man - It's not completely scanlated, but I've seen the raws and I know it's not going to turn out the way I'd hoped, and I feel for the loser. He really loved Takaaki. 😢
Fruits Basket - I went on such a long journey with this dysfunctional family, that while it was satisfying to see the various resolutions, I will miss them.
Hot Gimmick - It's got its detractors, but I loved this story and didn't hate the ending.
I know that if ever MATSUSHITA Yoko finishes Yami no Matsuei I'll feel the same way; for now we're just left hanging, and I can imagine that the characters will go on forever. It looks as if MINEKURA Kazuya may be on her last installment of the Saiyuki series with Saiyuki Reload Blast. When it eventually comes to an end, though probably not soon, and our four anti-heroes complete their mission, I'll feel that's it's like the end of an era.

I do this too sometimes. I'm currently taking a break from Fullmetal Alchemist, Angel Sanctuary, and Monster because I don't want to see them end or am afraid of the end. I also did this with Godchild and Tokyo Crazy Paradise. I'm the opposite with novels, though. I tend to skip ahead, jump back, and often read the end about halfway through before going on to finish a book. The sequential nature of reading online has kept me from doing this with manga, thank goodness.

Banana Fish because I got so attached to the characters I felt like I knew them, despite not readin it for as long as some other series. It took a while to find the will to pick up a new manga after finishing this one because starting a new story would be like an official ending and I didn't want to say goodbye. That's how attached I got, lol.
Full Metal Alchemist because, despite being one of several manga I have followed for years, this one affected me in a way none of the others did, or will. Firstly, I spent hours watching the anime and films before starting the manga. Secondly, I adore Edward! Thirdly, This had a great plot that kept me interested as I grew older, unlike ones like Inuyasha, which I only completed because of the hours put into reading it, not because I was enjoying the story overly much anymore. I haven't even changed it to complete on my MU lists yet, I'm not sure I can do that just yet.
Angel Sanctuary - my first ever manga. Again I discovered the anime and was no satisfied with just 2 short episodes, so looked up the manga and here I am! I loved the story, and the characters but at the end, which I thought was perfect for the tone of the story, I felt a little lost.
If we can include anime
Code Geass - I discovered this as soon as it came out in Japan, and watched it avidly each week. I waited (im)patiently for series 2 and, again, watch it each week. I immersed myself in Lelouch's world for 2 years, and then it ended. In the most heart wrenching way. I was so upset my family thought someone had actually died. They were more than amused when they discovered why I was crying so much.
Wolf's Rain - One of my first anime. I, for some reason, only got the episodes one or two at a time, so spent weeks watching it. Then I saved up to buy the DVDs, then I had to spend ages trying to find the DVDs in the UK. Needless to say, I got very attached.
The pen is mightier than the sword...and considerably easier to write with.

Switch - I was ready to start crying when I saw the ending, but I was relieved when I discovered it was a fake one (after that it got an extra page with the real one). I wish it could be longer, but it was a good ending TT^TT
Code Geass (anime) - I started watching it after a few episodes of 1st series came out. I got really attached to it, and I still can't believe in the ending TT.TT

First was the Anime Cowboy bebop, great end to a great series, loved every second of it and then it was over and i missed not getting exited about a new episode coming out. The manga that made me feel this was was Monster, I miss Johan and Tenma. 😢

For manga...
Fruits Basket -- Wow...The first manga I completed, and I'm glad I did. I cried warm tears of happiness
when the curse was lifted and seeing the elderly couple holding hands, walking together in the end .
For anime...
Honey and Clover -- damn... like... damn... I still can't get myself into anime/manga after finishing this... it's been weeks! Internal dialogue, unrequited love, trying to find your own identity/purpose in life... it hit home hard... I found myself relating to the characters so much. (Spoiler warning for those who didn't watch H&C II yet) But THIS did it... oh how my heart broke and I cried a thousand tears...
