Honey Hunt
Her (celebrity) parents are in the manga, but they have essentially abandoned her.

It's not the focus of the story though

Mademoiselle Butterfly definitely.

Usagi Drop (abandoned by mother, father dies, taken in by her half-nephew.)

Vampire Knight

(she has an adoptive father and doesn't find out about her real parents and why they abandoned her until later.)

Aoi Kiseki (she's abandoned by her mother, but not her father. It plays a decent role in the story though.)

Arakure (mother dies, father ?, taken in by maternal grandfather.)
