Mangascreener - Of course their scans are illegal! But I'd never have gotten to read Monster if it weren't for them!
Hox - I like that guy's dedication. The manga he does are really interesting as well.
Bliss - Most (if not all) of their non-BL projects are worth the read if you're into the supernatural genre.
Storm in Heaven - Their non-romance / non-yaoi manga are all good.

Don't really have a "favourite" per say, but there are definitely some that are better in quality than others.
I think Blissful Sin, Moon in a Box and Presencedear are great, they seem to share similar tastes in yaoi manga as myself -- meaning they have great selection. It's hard to find yaoi with real narrative or artistic merit, and those three choose good yaoi manga incredibly well.
I Eat Manga is good for their consistency, frequency, and reliability to finish projects they've started. They also haven't dropped too many projects, which adds to their overall cred.
I enjoy Aerandria's projects, but only wish their updates page would corroborate with their actual releases. It's like they forget to update their main news when they announce a release on MU. They're otherwise consistent, but some notable releases (like Setona Mizushiro's works) are slow -- though I think this is because of their small staff, and the mangaka's own publication schedule.
Also, I think the scanlators above, mostly the yaoi groups, are more open to collaborations, less stingy and greedy on projects, and are fair with sharing files.
I actually have even a longer list of very BAD scanlators. But for the most part, I guess those four would be my top.

Snoopy Cool is proly one of my favorites but also Kotonoha for their slice of life which is only the best.

For good manga I like Mangascreener best. Kotonoha is a close second, but too many of their series are really gory and gross.
For old shoujo, my very favorite kind of manga, I like Barcarolle, Wingtip Cafe, and Ivyscan. None of them have very good translations, but they have some great series.
And my very favorite right now is Lililicious. I'm not even that big of a yuri fan, but they have some fantastic, old series, always have great quality in both image and script, and are the scanlators of the oldest shoujo series yet translated, Sakura Namiki. The problem is, releases are really slow since they waste so much of their time on crappy Yuri Hime and Tsubomi oneshots.

Ochibichan - The first group I remembered the name of. They brought me Lovely Complex & Dengeki Daisy and I love them for that.
Terrible Trio - I can always count on these guys for their yaoi(they have good taste!), and they made me a NAKAMURA Asumiko fan! I also really like the quality of their scans.

Well, I really like a lot of them... but I guess my favorite in terms of translation, cleaning, editing, release schedule, and overall quality would have to be Dangerous Pleasure. They also pick many enjoyable manga to scanlate, and generally release updates every week. Most of the projects in progress that I choose to read are theirs. But I really appreciate many other groups as well, including just two or three fans working together to scanlate one project. Scanlaters make my life better~

Well, I don't know a lot of sites, ^^; but there is one that i like
Esthetique ^^ though they work kinda slow, (not their fault tho), they have high quality scans : ) and they usually do great work with editing and the font styles and more. ^^

TKTranslate, cause they're the only ones doing my favorite manga, Mysterious Girlfriend X.
The only problem I have with them is they don't really release a high quality scan.
Oh, and Mangastream too, I guess. Just cause they push out a decent scan of Naruto and Bleach really fast.
