How about H?
I'm not really sure, if I like or dislike this one, because all the emotions in it are pretty well expressed. Sometimes it's frustrating and even painful to read, but then again it was one of those stories I actually was able to keep in mind for quite some time already. As for the characters - Not only the female main character may be a match to your request, but also the side characters and the male counterpart, that seems to naturally know how to pull the right strings, not matter if they are bound to a positive or negative development, which might make the lead somehow move on. ^^
"It's like love is a bonus in your life. Even without it, I'm just fine. I don't feel like pointlessly searching for it. You don't have to make yourself unhappy." (Ookami Shoujo to Kuro Ouji)
"Why does it rain?" - "To create drama." (Drops (Andou Yuki))

I missed the chance to post my recommendations the first time your request surfaced. So I'm glad to bump into it again. I have both manga and book suggestions; I also appreciate complex characterisations.
Manga:
Ichigo no Gakkou by SATOU Nanki/ KIZUKI Akira
A short, yet profound manga about the harsh reality of a student-teacher relationship. No sugar-coating here. A teacher tells his side of the story in well-executed flashbacks and musings - about his regrets, his helplessness, his responsibility and his guilt. But it also depicts his hopes and expectations for the future and the bittersweet insights he has gained through this life-changing experience.
Made in Heaven by SAKURAI Ami and YASHIKI Yukari
This Science-fiction series is a gem I found in the early stages of my manga infatuation. An unusual couple narrates the story of their relationship in the near future. It's not one of those sweet romances though. One of the leads is a researcher, the other one a secret cyborg whose organs have been sold. It mainly revolves around said cyborg's struggles as he continues to live in a body that isn't his own anymore. He leads a complex double life to resolve matters from the past, all the while maintaining an inconspicious outer appearance. However, what will he do when his body begins to fail him...?
Koi Kaze and Natsu no Zenjitsu by YOSHIDA Motoi
Two beautifully rough series about love and self-discovery. The first one is a grave take on incest, and the second one portrays an artist's journey to his art, his love, his muse and himself. These themes may sound shallow and exhausted but the way YOSHIDA Motoi-sensei presents them felt tender and very real.
"Bungaku Shoujo" to Shinitagari no Pierrot by NOMURA Mizuki/ KOUSAKA Rito
Skilfully told mystery novel adaption. The main character faces multi-layered conflicts involving himself and others whose lives suddenly interweave. I enjoyed the literary references in particular.
KIZUKI Akira's Mon Seul
The artist of Ichigo no Gakkou explores the reasons and circumstances of a paedophiliac relationship. As to be expected from this mangaka, he didn't choose the easy route nor did he take a firm stand in this highly controversial matter. He rather pieces motives and events together into a thought-provoking lesson on the human character.
Torikagosou no Kyou mo Nemutai Juunintachi by KABEI Yukako/ TAKARAI Rihito
This title's overall impression is thought-provoking in a lighter sense. The story centres around three troubled youths - a painter, his cousin and an orphan - who reside in a worn down apartment building called "Birdcage Manor". Each one has his/her own issues, however, they only start to face them when their lives become coincidentally intertwined. Flows nicely.
NANANAN Kiriko's Kabocha to Mayonnaise
Subtly narrated slice of life, reminded me of Solanin. Two lovers in a stable relationship are individually plagued by everyday worries and their own ambiguous feelings. What will happen when pressure from their surroundings builds up?
Shi ni Itaru Yamai by ASADA Hikari/ SEGUCHI Takahiro
"That Despair is the Sickness Unto Death." - those are the opening words of a Danish philosopher's well-known work. Follow a young psychology student as he gets pulled into his first case and learns the truth behind this saying. Not as deep as it sounds, yet not as generic as it seems - it is a tale about love and despair.
Hozumi's Shiki no Zenjitsu
This collection of unpredictable short stories captures ordinary people's worries and delights in a poignant, reflective fashion.
Orange (BENJAMIN)
A graphic novel that brings together the discrepancies of modern Asian societies. The artist allows us a glimpse into the minds of young adults who cannot find a purpose in life. The contrast between its vividly coloured snapshots and the anonymous characters' Nihilism will stay with you even after turning the last page.
Books: It's getting late, so I'll add the book recommendations later.
"Stories are what death thinks he puts an end to.
He can't understand that they end in him, but they don't end with him."
- Ursula K. Le Guin, Gifts
To be savoured:
- Blood Alone by TAKANO Masayuki
- Otoyomegatari by MORI Kaoru
- Gangsta. by Kohske
- Seishun Kouryakuhon by AKIZUKI Sorata
