Sayonara ga Chikai no de - Unique Yukimura Makoto manga because it strays from his usual theme of "finding compromise". Here he shows us that at some times, within some people, compromise is impossible.

Tenshi no Wakemae - Bloody hilarious. Do not ask for more information, just read it and laugh.

Hone no Oto - Oneshot collection by Iwaaki Hitoshi. Stories are fine, some are very good. It's more worth if you're interested in doing analysis of Iwaaki Hitoshi's storytelling style and its evolution.

Kare no Satsujin Keikaku - About a boy who wants to throw media and people of the Earth into confusion why would a boy commit murder. It's interesting, decently told story with ironic ending.

Love Letter from Far Away - One of the most poetic and thought provoking pieces by Hayami Jun. And to be honest it's actually pretty moderate in its presentation.

Kiri Keisuke to Johnny Yonhyaku Tsukumo Hitokiri - Tribute to old samurai massacre movies which were brutally stylised. It isn't thought provoking, difficult to understand or deep. It's just pure action gory fun.

I would recommend MIZU Asato's Doujinshi one-shots, Kimi tte Donna Nioi nano? and Danshi Toilet de Machiawase in particular. They aren't based on any series but her original work. As to why they are Doujinshi, I don't know either since MIZU Asato-Sensei has a few serialized manga running. Anyhow, both one-shots have adorable couples with a little twist.

Mud in Satanic Sweet - I just read this, and cannot tell you how good it is. Don't be put off by the tags, it's not explicit.
"Sheherazade" - josei, smut - my favorite oneshot of all time, in the collection Sheets no Sukima
"A Short Game About A Chance Encounter" from 9 Faces of Love
Guys After Marriage
Sore demo Yappari Kimi ga Suki - an otaku meets a boy who looks just like her beloved anime hero.
Nil no Koi Mahoujin in Kiss ni Juuzoku - a young girl at a magic school falls for an older boy, and goes to great lengths to catch his attention. I thought this was very cute and sweet.
Akai Michi - the red thread of fate
Celeste Blue - from the boy's point of view. I loved this one because the airhead girl is more than she represents herself.
Love Cruise - josei romance
Apple!
Try! Try! Try! - precursor to Yotsubato!
"Summertime" in Dahlia no Obi, classic shoujo
Slice of Black Chocolate - very short wordless story about a severely mismatched pair

There've been other threads like this, so when you run out of titles, you might try one of them as well. Here's one.

There are so many suggestions here so I hope I'm not repeating them:
all of the oneshots in the volume Vahlia no Hanamuko
Natsu Yasumi Zero Zero Nichime definitely - it's lovely
Sukima Shiki all of them are lovely
Story number 2 from Nanairo Sekai
Tokimeki Gakuen Oujigumi funny, refreshing and sweet, particularly story number 4 imo
Matryoshka
Peony Pavilion is really beautiful
and maybe Seimei desu ga nani ka?...
