You should also read Spiral: Suiri no Kizuna. The ending was very sad.

Manga that made me cry tonnes would be Deep Love - Ayu no Monogatari .
Manga that made me sad 10 years ago that I remember until now would be...Hyakuman Tsubu no Namida and Kagen no Tsuki .

Well, I haven't read any of the mangas you mentioned, but I cried barrels when I read Mademoiselle Butterfly (sorry, I can't link)

The most heartwarming manga i've ever read was natsume no yuujinchou. But made me cry, only 5 cm per second, i only watched the movie but it has a manga adaptation.
