I'm pretty sure Family Compo has this, at some point. There's this mafioso that first falls for the male lead during a cross-dressing episode, but continues to pursue him even after finding out that he's male. Not a 'main' character but major enough to appear several times, I guess? May not be what you're looking for...
And DEFINITELY Ichi the Killer. There are two male leads, and one of them's a sadomasochistic gay guy (again, a mafioso) with a massive crush on his boss and a weird, twisted obsession with the other male lead. At least, it seems so to me. Especially since there's on-screen sexual arousal involved. 😀
Adekan hints at this, too, as do Toxic and Ilegenes, to varying degrees - all involving major characters and the male leads. However, nothing is 'explicitly' stated (except maybe in Toxic?) so that'll be up to your interpretation.

Himitsu counts in some ways - depends on your definition of 'crush' (as in, does it include deadly obsessions and a necrophiliac's desire to literally dismember their crush?). There are some gay characters, at least one of whom is definitely, canonically pining after Maki, the incongruously pretty male detective with a death wish. Whee! 😀

In Beyond the Beyond, Virid is totally smitten with the main character. It's quite hilarious, too.
I believe it was in B.O.D.Y. (blah shoujo manga)(I'm not sure it's that one, though) that there was some cliche "bad guy" with impure motives that was after the heroine, despite acting really nice (something you see all the time in shoujo manga). He got the girl stuck in a situation where she had to change out of her clothes or something, and the hero showed up to save the day with a "I told you so", but
it turned out he was actually after the hero, and was genuinely a nice guy. He and the heroine later became friends. I had a good laugh. It was time well wasted.
