Mangas that has RAPE-and later fell in Love- theme which is EXCECUTED BRILLIANTLY
and I AM NOT LOOKING FOR those typical shoujo smut (or yaoi) where hawt bishies suddenly like that girl..then there goes the typical cliche "You will be my slave" or "I will make [insert random shoujo heroin name] as my WOMAN" and then there goes the RAPEraperape and then the girl falls in LOVE.
That is incredibly stupid.

Personally I LOVE it! Why? Because it feels like the manga is not catered for the lovey dovey fangirls O___O and it's hard core but in a good kind of way. but so far, Sono Kuchibiru is the best for the yaoi/rape genre
but Plz dont recommend hard core yaoi that is too bland..like Hard Triangle OR Black Sun Doreiou cuz they're just plain raperaperape

Oh, my. I didn't even know Mede Shireru Yoru no Junjou and Yoshihara Yuki's had rape. Yet I haven't read all of Yoshihara's works.
These should have romance involving rape victims (not with the rapists though):

as for Yoshihara yuki's works, there are some rape scenes (in a comical kind of way) about the succubus in Ningyo Ouji and some of the mangaka's typical female heroin raping men b'coz of their gigantic libido XD
I've heard bout Momochi Reiko's works before. It seems that her works are licensed in english, I might be purchasing her manga works in the future especially Deai and Confidential Confessions

Yokan has rape. I like it but not because of the rape or the seme. You should try it.
I wouldn't call Yoshihara Yuki's women jumping on guys rape though. 
I also recommend A Lollipop or a Bullet. Spoiler (highlight to view) It has no rape but child abuse. And don't be put off by the shoujo-ai tag. I would call it coming-of-age instead.
I haven't read it and it doesn't interest me at all. But from the reviews containing spoilers, I think Mars should be what you are looking for.

ANOTHER NOTE TO INCLUDE:
Plz dont recommend highly dramatic Rape mangas like Koizora,Kakene Nashi no LOVE Torihiki and life
Why? because the female heroin always always have bad luck and the plot gets too Draggish with loads of tragedy in her life. (BADLY EXCECUTED PLOT) Deep Love and its sequels are nice though, atleast it's interesting and relatable.

I haven't read those shoujo titles you mentioned so I don't know how they compare with Mars. I wanted to read Life once but the 20 volumes just put me off. Now I don't want to read it since you mentioned that it had rape. I am sure there are movies dealing with similar issues better. Or we could just read a good non-fiction book.
I would say a Lollipop or a Bullet has a well-executed plot though it's not the rape you are looking for. It's also one of the best shounen titles I have read. That's why I recommend it. It's a pity that not much has been scanlated.

Noes. the first few volumes of Life is technically bout a useless stupid naive girl who used to have a happy life with her bestfriend untill her bestfriend dumped her. And now she's technically alone in a new school, there's some two-faced girls who approached to her and let her be their 'friend' but they're a bunch of BACKSTABBERS and BOSSED her around and still call themselves FRIENDS. But the DUMB heroin could only SMILE dumbly...she's so Dumb that she CUT herself HOPING to get some PITY from us (the READERS) And then one of her friend's BOYFRIEND (who is an ass btw) Knew bout her Self-harming tendencies and BLACKMAILED HER. She was Then RAPED and ABUSED and Cry cry cry and tried to kill herself. Then SUDDENLY, this supposedly UBER COOL CHICK saves her and makes her believe in herself and THE LAST THING I knew was that this Dumb girl get herself a new HAIRCUT and tried to act Tough.
Any yanderes in it?? NO. Just some DUMB heroin who's Helpless and getting herself in some sh*tty situations. Ah well, atleast it's 10000000 times WAAAAYY better than Koizora.
If you ask me, I rather recommend people to read Confidential confessions if they want to read some REAL-SERIOUS-situations bout abuse, rape, prostitution etc.

Not sure whether it's off -topic. I recommend this movie. I think it 100% fits your taste if you don't mind movies (something that's not manga). It's fantastic.

I think Imadoki no Shishunki is a really well-done rape-themed yaoi. Although it has the victim fall in love with the rapist later on, the rape is depicted as a horrible thing that destroys their friendship, and there isn't any "YOU WILL BE MY SLAAAVE" dynamic. It was because of sexual frustration and the rapist really tried to control himself. It isn't very hardcore, though.
Also, it's classified as Shotacon but I don't think that's very accurate. The guys are the same age and in high school.
