Maid-Sama! - physically strong but doesn't show too often
Orange Marmalade - physically strong but doesn't use it
Oresama Teacher - she's a fighter. For reals
Soul Eater - Makaaaa~
Steins;Gate - Boukan no Rebellion - side-story to Steins;Gate
1/2 Prince - not physically, but in the "game world" she is strong
Strong females with important roles (they're not the main character but they're either the main love interest or heavily plot-relevant):

Chou Dokyuu Shoujo 4946 - she's like 80 meters tall. Better be strong.
Deadman Wonderland - Female is ranked higher than #1, she's #0

anyway, I think Saver and Angel Diary fits the bill. The strongness of angel diary protagonist isn't shown until later chapters though
Oh and Basara might work. She's gutsy and leads a army. But I dunno about her hand-to-hand combat ability. I've seen her fight, but she doesn't have spectacular swordsmanship or anything, she's just clever and knows how to use her enviroment well in a fight
