Since most protagonist in Shonen have black or brown hair, I'm looking for a shonen where the protagonist is blond.

Okay, you've probably heard about that one. Honestly, I can only think of popular series, like Magi, Claymore (the blonde part is often pointed out in this one), Fullmetal Alchemist, Vento Aureo and I would like to say Superior, though its hard to tell because the author gives characters a different color palette for each volume...

Noblesse It has two protagonists... The one with more screen space is blonde.

When you say "protagonist," I'm going to assume you mean male protagonists. Sorry if you meant both.

Get Backers has two protagonists; of them, the one who's slightly more important (plot-wise) is blond.
Zetsuen no Tempest - One of two.
Ana no Mujina
Shoukoku no Altair
Wild Life? Maybe; it's difficult to tell for sure.
Dr. Duo - One of two.
Muhyo to Rouji no Mahouritsu Soudan Jimusho -- One of two.
