I cried a few times in Basara:
When Ageha screws the ugly guy in prison for the sake of Sarasa
And also when:
Sarasha and Shuri (the red king) meet each other on the battle grounds
I totally second those.
Also, in HunterXHunter
After the auction, then Kurapica is walking in the rain carrying a holder with his tribe member's eyes.
and in the Mysterious Play
Then Nakago's terrible past is revealed. Also then he was standing on the hill and said that life is only suffering and pain and that he would save everyone from it or something like that.

yeah... indeed... I had mourning a half of year...
I all re-read these chapters and could not believe in it!
Never thought that plot of manga can cause such deep feeling of a pain, loneliness and frustration
Now I even afraid to read new chapters. I decided to wait while all manga will complete to read it at all to be upset once =)

How is Tokyo Babylon not on this list? The last volume broke my heart and does every single time I read it. If I were the type of person to cry over manga, it would have had me bawling.
My other new addition to this list is probably Hanakisou. God. There's not just one heart-breaking moment - each chapter is more depressing and angst-filled than the last. And the scanlations are only halfway through the first volume. x.x Heart-wringing, this one is.

Rave Master's ending of the final battle, closest i've ever come to crying for a manga T.T
Basically the lead girl ends up having to kill the main guy (and they were obvs in love) in order to kill the evil thing about to destroy the earth.
Although for some fantasy-magic based reasons he ends up coming back to live for a happy ending later on, but still a heartbreaking thing to see her kill him with her own hands...
From the manga: Good Luck, Demon King!

Code Geass R2
When Rolo sacrificed himself to save Lelouch. He was one of my favorite characters and when he said 'I'm not a tool!' It broke my heart.

In the anime, so I am assuming its in the manga
Goro's father gets hit in the head. The next morning Goro wakes up and then tries to wake his father and then proceeds to talk to him, though Shigeharu is lying there dead due to the pitch.
One Piece:
Again, in the anime, not sure if it's in the manga
The Straw Hat crew saved by the Going Merry begins returning to Water 7, only to have to say goodbye there, and then Merry starts to apologize.

That's exactly how I felt. You can't read Nana and not feel a close bond with these characters. When something painful happens to one of them, I always feel a little pang inside. When this happened, though, I think I may have gotten seriously teary-eyed.
The scene in which Ren mistakes a cat for Nana right before he crashes is one of the most intense scenes in any graphic novel I have ever read, manga or comics, hands down.
When Seishirou dies in Subaru's arms. Their relationship was convoluted with such intense feelings, and Seishirou's death was so unexpected, that if had been by anyone besides CLAMP the mangaka probably would have made it easier on the reader by letting us read Seishirou's last words. But no, we'll never know what he said, and that is what makes it so heartbreaking. I don't care what the cynics say; we don't know for sure that he "I love you". This is Seishirou and Subaru we're talking about, after all. That scene was like the stillness after a violent hurricane, and I never re-read it without feeling that it is one of the sadness scenes of any manga I've read.

I agree about One Piece... it's like being parted with your love one.... sniff...
well, here's a new one.. from Kingdom Hearts
when Sora and Kairi got separated at the end, Kairi, looking at a relic reminiscing the past, was crying while adding something on the image drawn by Sora...
Hmmm... gonna look for more... it's a little bit hard in finishing a series these days, since i'm usually at work and browsing unrelated websites is not allowed...
Oh... here's one...
not sure if i had already added it here:
Piano no mori
when Kai loss the piano competition and was at loss regarding the piano of the forest...
when Nodame-chan lose the Piano competition...and when Chiaki sempai conducts for the RS Orchestra for the last time before going to Paris.

Only two manga series have ever reduced me to tears. I seem to prefer very undramatic scenes since they are all the move moving for their simplicity.
Warning immense spoilers ahead so please don't look if you ever plan on reading these manga (which you should because they are epic).
The very last page when Hojo and Asami are sat under the tree in Cambodia and Asami asks Hojo if he can sleep now and Hojo just replies with 'Sure' whilst crying silently. Moving because instead of clinging desperately to Asami despite the fact they need each other so much Hojo allows his friend to pass on from the pain he's endured til then.
When Ash is stabbed on his way to see Eiji and instead of getting help he simply goes to the Library, sits down and goes to sleep with a smile on his face.
Other's which plucked at my heartstrings even if they didn't reduce me to tears were
When Ororon dies Chiaki's monologue is touching
There were several in this since the mangaka makes good use of monolgues to potray emotions but when Dai drops Jaehee at the hospital and instead of staying surrenders to his father just to keep Jaehee from danger.
After Kira is arrested and he tells his 'dad' the truth about the fact the real Kira is dead and he is possessing the body and the Dad walks out. Then the city begins to crumble as Setsuna grieves and Kira finds his Dad dying under a piece of rubble and his dad states that no matter what Kira is his son. That scene of unconditional parental love is quite poignent.
The pen is mightier than the sword...and considerably easier to write with.

Full Moon wo Sagashite (Anime, 2nd last episode)
Mitsuki and Takuto become lovers with them being able to be together for only one day. They start their final day together with a kiss. Meroko is nearby crying because she knows Takuto loves Mitsuki and not her, and he will have to forever part with his lover in one day.
I couldn't bring myself to watch the final episode after that. I was crying like mad at that scene. Despite being a guy, I love watching romances and romantic comedies. I was reading the manga, but then my hard drive got visited by an evil Shinigami who didn't want me to read the it.
Never doubt your reasons.
Never doubt your cause.
