Well... I have some anime/manga moments...
Ef: A Tale of Melodies: Yuuko dies grabbing a ball out of the street, gets hit by a car. Yuu and Mizuki Cry. Also... At the end when Yuuko says farewell to Yuu and becomes an angel.
Fushigi Yuugi: When Nuriko dies. Also when Chiriko dies.
Utawarerumono: When Hakuoro and Eruruu have to part.

Wow, Code Geass has been said a lot, so I go along with that trend...and it was what I was going to say anyways.
In the last episode, where Lelouch dies and the sad music is playing and how it's revealed that he's not a phsyco, but a good guy. The part how everyone hates him yet he does good and no one will know (did Nunally figure it out?). And then the scene where he dies in Nunally's arms. :cry: Well, I'll go watch it again some day because it was a touching scene :)

I second this. Maybe because I'm a pet lover or I know the pain of going through something similar.
Anyway, I know I'm not entitled to read every post here but some people should consider using spoiler tags. Somebody just ruined the ending for a manga/anime I am still reading. Kinda sucks that I know the ending now.

First I thought it was just the one story, and then came the other ones, and it chewed me up and spit me out all over again...

Some of my favorites that haven't been posted yet:
This manga had a bunch of touching scenes but the one I remember most is the past story when Munsu confronts his lover and she dies in his arms by killing herself with his blade.
Kenshin's whole backstory when he was just starting out as the Hitokiri Battōsai and death of Tomoe
The scene where we first find out that Syaoran is a clone in the Tokyo Arc and how he turns against all of them
