Many shoujos deal with this issue

parents doesn't seem to care about the main character and he/she wants desperatly to be loved by them.

it depends on how much you want it to take part in the whole story.

Some suggestions:
Coelacanth
Shinobi Life
Honey Hunt
So Bad!

a manga with inferiority complex towards his/her family.

Family Complex

I second Honey Hunt.

For the first request, try S.P.Y. (It's one parent, not both.)

Natsume Yuujinchou comes to mind, although the parents do seem to care for their foster son. The main character still worries about being cast off.

Atsui Hibi has a main character whose stepfather is trying to kill him.

Mademoiselle Butterfly has a main character who was abandoned by her parents; later she reconciles with them.

I think there might be some kind of sad family history involving a stepmother in Hoshi wa Utau, but I only read the beginning of the manga, so I don't know how important that aspect is to the rest of the story.

Quote from nujivaa

the parents doesn't seem to care about the main character and he/she wants desperatly to be loved by them.

Mekakushi no Kuni not main character, but another male lead.
Watashitachi no Shiawase na Jikan
Fruits Basket would work for many of the other characters.

for second request, i second Family Complex

Papillon - hana to chou: the main girl was raised by her grandmother, while her twin sister was raised by their parents and is very pretty and popular in comparison, so she has an inferiority complex and thinks her parents (mother specifically) hate her.
