How about Angel Sanctuary, Godchild or Count Cain by Yuki Kaori?
Or Ten-ryu by Sanami Matoh?
There's also Soul Rescue, Liling-po, & Cross.

there's a new series that just got released and it's entitled Otomen. the male protagonist is the quintessential alpha man (complete with looks and the body); however, he has the interests of a female (as in he likes everything fluffy and cute). i think it's a pretty cute and light-hearted story worth reading.

Having read Yuki Kaori too, I would also add Ludwig Kakumei. Very funny gothic fairy tale parody. ^_^
Would My Barbaric Girlfriend count? Even though the male protagonist is rather girly, much of the story is focused on him.
And I would also suggest xxxHolic (don't be fooled just because the cover has a female on it, the story's really about Watanuki). Personally, I like this more than Tsubasa Reservoir Chronicles.

Hayabusa (ROPPONGI Aya)
Honey and Clover
Kokoro ni Hana wo (really, a lot of KANNO Aya's series have male protagonists)
Love Roma is seinen but could definitely be enjoyed by shoujo/josei fans.
Shibutani-kun tomo no kai
Hitsuji no Namida
These are mostly still pretty shoujo-romance focused, but they do tell the story from the guy's POV, which is fun.

what exactly is The Melancholy of Haruhi Suzumiya? I'm not sure whether it's shoujo or shounen. well, regardless, I really liked the anime! ^_^ that one has a male lead (Kyon is so cute. XD).
