Basilisk is the first to spring to mind.

I haven't completed it yet, but Kilico certainly seems to be going in that direction.

Basara seems to fit the category.

As previously mentioned , Kilico and Basilisk are very good recommendations.

But you have to be able to take the endings as well.

Read the very first post again, very carefully...

Not that I mean to be mean, as you probably just read the title and skimmed lightly, but...

Sanctuary - Though the protagonist's enemy falls in love with him, though it's more or less mutual.

Masca in a way. The female lead falls in love with a demon despised and shunned by the human race. 😀

Only one i can think of XD... wow i really don't have many mangas in that department

I'm not really sure if this fits the criteria, but in Glass Mask someone the main character hates falls in love with her.

In Special A, the main character falls in love with her rival... But I'm not sure if that's what you're looking for, since the love is mutual, and it's only a friendly rivalry.

The main character eventually falls in love with her antagonist, who later tries to maim/kill her later on in Hot blooded Woman.

I think Legend of Nereid meets your criteria.

In Threads of Time, the main character is a Korean who falls in love with a Mongolian princess when the Mongols invade Korea.

The main character in Tokyo Crazy Paradise is the child of a pair of police parents, who falls in love with a yakuza boss. Not sure if it's what you want, because they're usually on the same side...

Mirai Nikki has the main character and his psycho killer stalker together, though after the chapter I just read it seems they won't be together much longer.

And if the situation of the enemy falls in love with the main character (their enemy) is included (or considered), then Tokyo Mew Mew can be included. There's also that sort thing happening again in the story but it doesn't become clear until the last volume. I think Kiss and Ichigo's relationship might have been dealt with better in the anime, since it can be at a slower/dragged pace at about 45 episodes. I only watched about 20 episodes of the anime but read all of the manga (admittedly faster to go through...).

Edit: Fixed manga link.
