I believe animenewsnetwork.com has a reading list but for anime. It's like mangaupdates just with anime updates instead otherwise.

Thank you very much, unfortunately for baka updates, they don't have the watch list, which is what I really want (or at least I can't find it) Seems that despite the age of the site, Manga update is better designed.

AniDB has a 'watching' setting.
If you only want to keep track of what you're watching and don't mind not seeing updates, MyAnimeList.net might be useful. It's really easy to use, too, and keeps track of fansubbers for the series /there are links to the fansubbers' sites/.
