Damn, i remember Air. i was bawling the whole time while watching Air T^< it was such a sad Anime T^T i normally HATE sad endings/animes But strangely i couldn't stop watching it ~.~ it twas addicting *_* i also cried at the end of...... ahhh dang what was it called?! AHA~! Full Moon wa Sagashite! Anyways cha! I cried at the girl who lept through time T^< and at full metal alchemist, Naruto too >.< (Hey! it had some sad eppys okay!) Double Arts (if anyone has read that, the start when you found out how sisters were treated! still pissed it got discontinued T^T) wayyy too many to list. Probably over 50 ~_~ but ive watched A LOT of anime so...

Ima add the ending of Code Geass R2 to the list. I was sobbing like one depressed girl, and then Nunally started crying and I almost bawled out (I would've if no one was in the house though >_> ;; )

Deep Love. This is the big one to come to mind because every time I read it I end up with tears in my eyes. >_>

, that's about it for anime.
As for manga, I think I've probably read a whole library full, but the only one I came remotely close to tears, was Fruits Basket, Sand's Chronicles (tears of happiness in v8) and Ikuemi Ryo's Kiyoku Yawaku, during the Senke Momoka arc (only because it hit really close to home).

I've cried in a looot...I can't list them all there's too many, maybe I'm just too emotional.
And I don't know why but when I first found out about Kimi Ga Nozomu Eien everyone told me they cried when they watched it...I never did and when I did cry I think it was because I forced it because so many people told me you had to be heartless to not cry.

The first anime that made me cry was Chrono Crusade. Really guys seeing Them at the end was just wrong. I thought before that they would discover something that would prevent that but it was just a shock. Full Moon was full of low hits so it is kind of obvious for anyone to cry.
In the manga class Aishiteruze Baby and some parts of Bitter Virgin made me cry. The first one for the story (too cute but not too much) and Bitter Virgin because a friend of mine was having a hard time with her pregnancy.
Edit:
I just remebered another anime that made me cry Hanbun no Tsuki ga Noboru Sora. Man that was another anime with low hits. I think it was the second aime that made me cry, I think it was a bit more serious crying than Chrono or Full Moon.

I basically cry whenever there's an emotionally sad or touching moment, when watching some animes I cried in nearly every episode, like RomeoXJuliet for example. I really cried my eyes out while watching that anime, why did they have to die!?!
The latest addition to the near infinitely long list of manga I've cried while reading is Basara, in some parts the river just kept flowing
