What about Usotsuki Lily?

You should definitely read Hourou Musuko. The focus of the manga is centered more on the boy but the girl is the second main character. Plus it's an all around great story. You should definitely give it a try if you haven't checked it out already.

@fisukisuki thanks, Houou Gakuen Misoragumi definitely fits, the other 2, not really, in Heaven Chronicles, she looks like waaaaaay too girly, I wanted to look for some more 'manliness', as for Houkago Hokenshitsu, s/he was a hermaphrodite, so it's a no-no
