I'm looking for a manga like Planetes, 20th Century Boys or Eat-man. A manga that makes you think, like a psychological thriller, or has an ending that is totally crazy and changes how you were looking at the manga. Eat-man totally freaked me out, it was great.

Second Monster.

Nijigahara Holograph also is great that way, but it's a one volume thing, sadly.

Pluto and The Hour of the Mice are current favorites of mine that have a psychological thriller thing, although Hour of the Mice may be more like a conspiracy manga. It you can handle gore (which I can't), Goth has the same style of MPD Psycho (but not as scarring).
Dolls, Switch, Himitsu, Parasyte, and anything really by TAKAHASHI Tsutomu are pretty good too.

That manga really makes you think about how persons act and why,
