This is a characteristic prevalent in Romance heroes. Not heroes of the romance genre, but of the Romantic period of literature. It is not just a shounen cliche, and because the Romance hero was revived by movies, it's not suprising he also appears in Shounen.

For me, it would be
-mounds and mounts of spiky hair...don't get me wrong, I love the hairstyles of many shounen/seinen characters but it has to be done tastefully. It's not really cool to me if some guy's head looks like a porcupine nest

-bada$$ characters with a fatal flaw...I really enjoy characters that are bada$$ all around and would never do something stupid that's out of their character or image. It sucks when a character's growing on you and then you find out he's putty in front of cute girls or starts having a change of heart after a series of encounters with another character....if that makes sense

-someone's who's fighting and on the verge of defeat but responds to some girl's cries and summons up the strength to win

What I hate is the fact that no matter what genre some shounen are in they're so DBZ-esque. like take Beck or Prince of Tennis for example. In Beck whenever the lead singer starts singing a good song there's always so much build-up and the audience reacts with so much shock on their faces you'd think Jesus just appeared before them. The song's more of a freakin' battle attack. no

Hmm.. I participated in the shoujo cliche thread. Now this one.

- Start of story -> battle number 1 -> protaganist looses -> gets stronger -> battle number 2 -> Wins battle -> progression of plot -> fight -> fight -> fight -> fight -> progression of plot (finally) -> fight -> fight -> fight -> filler -> progression of plot....
Yeah, I can keep going on... It's mostly the fighting that I feel is over-done. Battle over battle non-stop drives me insane. Progression of plot and the protaganist loosing, I like. "Getting stronger" is the common theme among shonen so I don't mind either.

- Guy is some kind of important person and a girl is sent to protect him. That guy is a weakling too.

- Guy being the "chosen one" without any real connection as to why he was chosen. Meaning, he was just chosen out of random and I like it when guys are involved for a reason which makes the interest in the story go up.

- fighting + fillers... with no actually interesting plot development

- bad harems where the guy is an ugly, idiotic pervert and a dozen intelligent, athletic, beautiful girls fall in love with him for no apparent reason

Worst...... probably harem... where you see a the stinking character getting all the girl who personality suck as much as a stick.... and doesn't even gave a qualify answer to make them even like him...and he doesn't change at all... Ohh yeah and random panty shots... -_- like at least make it reasonable..

The complete inability of anyone to die no matter how many injuries they get.

The idea that wishing to be stronger and being determined to win will immediately make you the best ever.

Idiots being heroes and everyone just accepting that fact and following them.

The badass guy has the best looks.

You can drastically improve your fighting skill in a day (or other ridiculously short length of time) if you need to.

Revenge is a suitable explanation for anything.

You can seek revenge for anything you might not like, if there is no one to even blame you are allowed to seek revenge against the whole world

The protagonist is 'the chosen one' and will ultimately win regardless of how old, experienced or talented his opponent is.

Protagonist starts as weak teenage male and ends up the greatest fighter in the known world before they stop being a teenager

This one seems a bit too broad because, well like any other genre, that's the theme of it. Just like Shoujo kind of things, start -> couple gets together -> couple argues -> couple resolves -> someone tried to interfere with them -> boy/girlfriend makes decision of who to be with -> so on and so on. lol

I know what you mean about the getting stronger thing but that's probably the most logical thing for a shounen theme.. You rearely get a main character in a true shounen saying he doesn't want to get stronger and not fight, unless it's a character that's considered lazy/afraid.. something like that but usually those aren't shounens anyways or they get over it incredibly quick.

I really hate ecchi and harems. That new tendency to write them almost everywhere irritates me to no end.

And I despise weak losers, who, being the main heroes, magically defeat all the strongest guys just cause they want to protect somebody or cause of the other similar reasons. And everybody for unknown reasons do accept them as their leaders. I just don't understand them.

I hate that nobody important die in almost every shonen/seinen manga.

I strongly dislike long fights.

And I hate situations, when every smart beautiful girl falls for the loser hero.

theres the famous samurai with a sword walks past some guy. The guys like you didnt hurt me at all. and he gets cuts all over his body and faints and dies. Thats getting old.

Theres the old "HIDE YOUR KILLING INTENT". PPL love killer intent. even in the greatest mangas.

and uhh...

cleaning duty. Every school-based manga has cleaning duty every 15 pages. Yes i know its part of Japanese schools, but why highlight it with such an extent?

Wow, I think everyone pretty much listed all my pet peeves.

Here's another one. When the hero arrives just in the nick of time from his last fight! You see the sword going down, you think OH NO, but wait, theres the hero/sidekick. You're going to make it out just fine now! Or he parries that sword at the exact moment. Sure its dramatic and suspenseful but getting unoriginal and when you think about it, really unlikely. actually, this happens in shojo manga too, when guy saves girl.

Wicked fast transportation, or finding the bad guy really easily although you're in huge maze or forest and have no map. Or the hero gets to the hideout although with no explanation how he found it cuz its top secret.

changing hair color and eyes.

excessive foreigners in jap. school. happens in both shojo and shonen. i mean really, are there usually like 3 blonde blue eyed transfer students who speak perfect jap. going in your class? and they're from England, France, or America? Its also unusual how half jap. half whites automatically get colored hair and eyes. SCIENCE OF HEREDITY PPL! umm..and where are all the blacks and hispanics?!!!!!!!

i find the worst one is when you see the side characters beat the weak guys up first, and then the main character takes down enemy leader.

Announcers in the middle of fights... for the love of - does anyone really do that?!

Imagine war time when two soldiers are on the battlefield. The tension is real high when a friend of soldier "A" suddenly starts jabbering, "He's taking a step forward, and he's taking aim with his rifle in a stance stance known as the 'Telescope Man'. What's this?! I can't believe it! He's... he's... switching his angle by 90 degrees! The shot will bounce off the three trees and make a devastating back blow! But can he do it with 100/20 eyesight? Does he enough (eye) POWER to do it?!"

Also...

The spiky hair and the weird colored hair. Also, the weird colored spiky hair (two evils in one!).

The tsundere/yandere/deredere/tsuntsun girls. Can they please be normal? Yeah, what about the normal girls?

They're too damn long. I'm not going to read 576 chapters. I don't have it in me.

Tournaments. Why are there tournaments in everything?

I also don't like when the lead character is fighting for revenge/justice. I mean, there should be something more. It's too shallow of a plot.
