Bromance!

I've started reading Ilegenes and the two roommates are very close--not in that way, though, I think. I checked before I started reading and there's no shounen-ai tag, so I'm assuming that their relationship doesn't develop in that direction in the chapters I haven't read yet.
I think B-Eyes also works. The two assassins are very good friends. Neither them really has anyone else, to begin with.

There's no BL in Ilegenes so far (end of book 4), and I see no indication of it having any in the future.
Gin no Yuusha hasn't been suggested yet, I think.
I read it years ago, but Data might fit, if memory serves.

To clarify some misunderstandings the OP might have after reading some of these posts;
Golden Days is unrequited love on the part of one boy towards his best friend (the protagonist). The MC turns him down, of course - but they still continue to remain the best of friends. So it's up to you to decide whether or not this counts.
Togainu no Chi - Just because it was adapted from a BL game doesn't make it shounen-ai! In fact, I haven't seen anything but 'subtext' so far. And like wolf_unknown said, the boundary line between BL subtext and bromance is definitely blurry.
Banana Fish - This might be tagged as shounen-ai, but that doesn't really refer to the relationship between the two MCs. It's more of a reference to the attitudes of certain other characters towards one of the protagonists.
Adekan seems to be heading in that direction, but 'bromance' often speaks of deep and unbreakable bonds, while the two MCs are just casual friends for now. They aren't best friends or anything, and they only got to know each other recently. But don't worry, there's no BL at all.
Pandora Hearts - This is the one I agree with the least out of everything that has been rec'ced. As far as I can see, there were never any feelings of close friendship between Oz and Gilbert. It was a "kind master and devoted, faithful servant" kind of relationship from the very beginning.

I might agree with you except that Oz explicitly states
"Go as my friend, not my servant," and the whole servant reaffirmation of servantship thing doesn't change that they don't just see each other as master-servant but have a very close friendship.

Zetsuen no Tempest; the two guys aren't particularly close, but they seem to trust each other.
Not yet scanlated, but Tomodachi no Hanashi is the female version of this. The second chapter focuses on good ol' bromance, though.
Otogi Moyou Ayanishiki has a bit of this.

Oh, for Banana Fish there is that one part where the two main characters kiss near the end. So, it's out. Thanks for the suggestions though, I haven't read any of these other suggestions.

Sure, it's been forever since I read it, but just like calstine and sweetnsour321, I was convinced that there was no romantic relationship between Ash and Eiji. Weird...
There's one that hasn't been mentioned; Uragiri wa Boku no Namae o Shitteiru - but NOT between the two male leads. It's between one of the male leads and pretty much every other male character in the story, and also between most of the male characters save for the two MCs.
Oh - and Satisfaction Guaranteed , Game x Rush.

Several of Matsumoto Taiyou's works feature a friendship between two boys as the primary relationship of the series - Tekkonkinkreet probably best fits what you're looking for.
