These days I'm quite into Ninja and Assassin genre these days, so I wanted to ask a question:
Are there any good ninja or assassin manga out there?
Please don't mention titles like naruto
I'm looking for titles such as:
- manga which deals heavily in ninja or assassin (in their masks/hoods)
- Not necessarily dark, but at least of mature content.
- Although this is not mandatory, I prefer the setting to be in ancient times (example of assassin in the other mediums would be PS3 game Assassin's Creed, or Brent Week's Night Angel trilogy novels)

Are there any manga titles like this out there?
Your help is greatly appreciated.

I'm not sure that its exactly what you're looking for, but you might give Shinobi Life a try.

I'm trying to find something of mature content, like manga Until death to us part (which is modern day samurai manga, not ninja/assassin manga)

as for the assassin theme, try Rurouni Kenshin, although it is shounen and there's lots of comedy in there. the anime version ( http://anidb.net/perl-bin/animedb.pl?show=anime&aid=73 ) is a lot more mature, and it is set before the manga timeline...
"But why?"
"Because I can."

It's the OVA, not the anime. nitpicking with good intentions
Anonymous Kinda. It's more present day though.

Assassin Story (it's as you see)
Azumi (female assassin)
Basilisk: Kōga Ninpō Chō (can't get much more ninja than this)
CAT (two volumes unfinished, not sure if it ever gets finished)
Hanzou no Mon (this is THE ninja manga) Koike Kazuo, Kojima Goseki manga!
Hanzou no Mon: Saidai no Kunanhen (sequel)
Kaze no Sho (protagonist is a samurai, but there's also ninjas)
Kozure Ookami (this is THE assassin manga) Another Koike/Kojima manga
Kurogane (a different kind assassin rounin) Toume Kei manga
Nazo no Murasame-kun (ninja, non historical)
Rurouni Kenshin (read the part where Kenshin was working as an assassin, I only watched the anime, never finished the manga, so not sure which volume it is)
Shigurui (not really ninja or assassination manga, they reach beyond human capabilities and do the impossible, nontheless it's very realistic and they strech the lines between possible and impossible without breaking them, making the impossible possible, a must read) Nanjou Norio, Yamaguchi Takayuki manga!
Shin Kozure Ookami (sequal to Kozure Ookami)
Shura Yukihime (female assassin)
Sidooh (the era of samurais from a little different perspective, assassin manga) Takahashi Tsutomu manga!!
Soshite Kozure Ōkami: Shikaku no Ko (and yet another sequal)
Souten no Koumori (a nice and light one shot ninja manga)
Yongbi (and the first manhwa, I've only read the sequel, but the description mentioned assassins and there's no manhwa in the list yet...)
Y十M (Yagyuu Ninja Scrolls)
Some lighter reads (and a few modern day assassins, though I tried to avoid them):
2x2=Shinobuden (I don't even know what it is... it's a ninja manga.)
Crying Freeman (triad assassin) Koike Kazuo, Ikegami Ryoichi
Flame of Recca (the shounen action ninja manga)
Fuuma no Kojirou (another oldie)
Golgo 13 (forgot this one, James Bond is no match for him)
Gunslinger Girl (girl assassins)
Himawari Den! (kunoichi, ninja school)
Iga no Kabamaru (oooold shoujo ninja comedy)
Igazukin (little Iga ninja)
Kagetora (shounen comedy/romance ninja manga)
Kamui Gaiden (probably the oldest ninja manga there is)
Karate Shoukoushi Kohinata Minoru (there's a ninja in the karate club! never thought I'd see real ninjutsu in the ring, but I guess I was wrong)
Kurenai Hanafubuki (shoujo romance)
Nabari no Ou (shounen action)
Ninku (the stupid-looking-ninja manga)
Renka (well, there's an assassin)
Far-off places with sweet sounding names.
