Shin Angyo Onshi has had some tear inducing moments
Full metal alchemist also has a couple of moments, but I haven't read too much of the manga, just the anime but I think the part I'm thinking of happens in both ;P
The best sad moments that I can remember go to Full metal alchemist and Mahou Sensei Negima, but the latter one takes a long time to get to that particular moment ;P
Those are just things that have left an impact on me that I can think of off the top of my head, I'll post a few more if I think of them xD

It was really sad in Naruto when Asuma died. Only because Asuma is my favorite char in that whole stupid manga and I even look a little bit like him and they could have killed off any other character and I would have been ok with it. I was really pissed and they better not kill Konohamaru.

Animé I think it has to be Rurouni Kenshin. After seeing 1st OVA, TV series (I read the manga too) becoming really attached to the characters it's really sad to see the 2nd OVA.

There is a lot of sad manga that I read, but I really cry while reading (and I remember that...):
*Angel Sanctuary - after death of one of my fav characters :/ It was just heartbreaking (that was probably first time when I cried over manga, till that moment I thought that was impossible)
*Basara - vol 15... I can't stop crying then... It's really worth reading all previous 14 vol to reach than moment. And ending is also beautiful
*Full Metal Alchemist & Naruto - there were few times when I have tears in my eyes

the innocent and happy and lovely arima goes bye-bye. he believes that if yukino wants her own life, that has little to do with the fact that they r, supposibly, exactly the same, she's about to leave him, and he will be a lone all over again. at some point, our little loonatic is attempting suicide, tries to kill his biological parents, and goes down a path that send the readers to THEIR darkest moments.
now isnt that sad ?
