I am lookin for a manga where mc is the holder of power that can save or destroy the world, something like Skywalker in Star Wars.
mc also must be aware of its position as the chosen one, and it should not be directly clear on which same side he is.
the reason why I am looking for such a story is that that not even in one manga the mc has not act as he has his own will

only one i can really think of is Nabari no Ou, but its most likely what your looking for, at first it seems like he will use it for the good side but it becomes very iffy later on. and i wont spoil anything but what he uses it for in the end is not really for any of the sides but for what he wanted to do with it

^ And unfortunately been on hiatus since 2002. Still a good read though.
Tower of God - MC is an outsider of the tower, meaning that he can change/destroy those who hold power in the power. There isn't a particular good or bad sides though.

I read already Nabari no OuTower of GodX1999 and neither fulfills the condition of free will
Nabari no Ou He is good all the time, and also at the beginning refusing all aspects ninja but lets just be pushed to work with them
Tower of God Baam is not the chosen and filled only the position of a tool, and fails to act on his own will because he act on basis of other and for other
X1999 Choice is an illusion because everyone falls into a preselected position and act accordingly
Code Breakeris a typical shoujo that I personally do not like and hate to read

Not sure about this really, especially the save/destroy world part, but some suggestions on unknown sides that you may want to check out...
Pandora Hearts could be considered?
Maybe not,
World destruction more so I think?. MC can destroy the world and woman is trying to convince him to do so. Manga and anime are quite different though.
Are you Alice?? Alternative world and I'm a bit confused as to the sides of anyone at the current point.
Second half of Enigma?
Hoshi no Samidare as a comedic take of above
School Shock "Special" MC on his own side as the current story stands.
ID MC appears to be on the side of good -

but has worked for the "enemy" and defeated god in the past which is his future (time travel is lightly used but still confusing!)
