The main character in Midori No Hibi is a nice person, but people think of him as a delinquent.

There is also the main in Angel Densetsu is like that

You should definitely read Veritas!

Slam Dunk may also be a good fit, and maybe Tokyo Crazy Paradise although neither of them are delinquents they just misunderstand each other and Naruto starts out that way with everyone thinking he's a good for nothing.

And I agree with RIP131 with Yankee-kun to Megane-chan.

Edit: Also a bit in Tonari no Kaibutsu-kun (If you don't mind shoujo).
