I'm not sure that it's the opposite of a cliche, but After School Nightmare definitely comes out of left field at the end of it. Not what you expect it to be.
I'm going to second Cat Street, Gakuen Ouji, and Kuroneko Guardian.
If you've ever thought or said "Nice Guys finish last" and really meant it, then you should probably read this LJ post by DivaLion. It's incredibly insightful whether you're male or female.

Nobody mentioned Hoshi no Samidare, it has it's fair amount of typical shounen cliches (becoming stronger, friendship... etc.) but rather than saving the world the protagonist wants to destroy it 🙂

School Days.
It's a harem show where the main guy isn't 100% bitch made. He's a high school boy who, shockingly, thinks about girls a lot and reacts how you'd expect someone like that to act in a harem situation where females throw themselves at him left and right. He doesn't really end up with the standard girl that you'd assume based off of every other harem ever made and the ending is completely unlike any harem I've ever seen.

Two yaoi reverse cliches.
Namida mo Tooku - Aonibi no Nemuri - usually the client falls in love with the prostitute and rescues the prostitute from a life of misery by buying them, but... the ending is the exact opposite here!
Lucky-kun - I actually can't tell you how this reverses a cliche, because that would ruin the BRILLIANT plot (well, I think it's brilliant!), but wait until the end and it'll hit you like a sledgehammer. Thought this was just another innocuous school romance? WRONG.

Mei no Naisho---crossdressing boy who always thought that he was a girl as told by his mother...goes to girlz school...in shower with others gets revealed that he is boy....female lead protects the crossdressing dude who is like cute and innocent etc...female lead gets nosebleeds even earbleeds...thinks up erotic situations of the crossdressing dude ...so this is reverse cliche isn't it...
