I know magic Idol is its own genre and many similar requests have been made. What I am looking for is a story were the girl doesn’t necessary become popular, but uses transformation to join some group or clique she would normally be excluded from.

Examples:
Rich girl wants to become friends with people of lower social standing.
Studious girl takes a break from her studies.
Idol is taken down a peg i.e. goes from hot to just moe.
Race Change.
Uses transformation to do something bad without consequences.
Teen uses age progression see adults from new perspective.

Hanshin has a fascinating case of transformation from ugly to beautiful, but it isn't your typical shojo story transformation from unpopular to idol, it's fraught with psychological depth.

Taiyou no Ijiwaru has a similarly psychological story about a woman who place a great deal of importance on appearances and has a 'psychological transformation'.

Magic is a sci-fi shojo featuring a age transformation.

Banana Bread Pudding - the girl is in love with a gay man who's in love with her brother, so what's a girl gotta do in that situation?

I just read the first chapter of Yanki kun to Megane chan. It's funny but how is is a transformation story? Is there a particular story arc or some dramatic character development further in?

I like this one.

Actually... the whole story is about how Adachi hana... a former fearsome super-delinquent... tries to transform into a very normal high school girl trying to enjoy every bit of high school life along with her many new friends transforming themselves in different ways... its a must read manga.. at least in my opinion... although i can't really tell how much it will satisfy your required scenario..
