I have to say that School Days is the best, but Air is probably my favorite with True Tears coming in second (even though true tears only shares the name of a dating sim).

Kanon (2006) first, because I've never been that emotional about a show besides with that one.
And... Fate/Stay Night after that. Though the ending bugs me.

@ahoaho Tsukihime is originally a game (visual novel, whatever ).
And my favourite anime from a game is Shuffle. The tsukihime and fate/stay night anime are good too, but the games are much better, at least in my opinion.

Definitely Higurashi no Naku Koro ni. Although it isn't a Bishoujo game, it is a very excellent visual novel.
If it has to have the dating sim element, I'd go with True Tears or Ef.

Air wins in the anime category, hands down. Sure the very end didn't make much sense but up until then it was beautiful. I liked that the manga wasn't as depressing but it just seemed unfinished to me.
Tsukihime wins in the manga category. It's so good I forgot it was a VN.
I would've put School Days or Higurashi no Naku Koro ni up there if I wouldn't have been remeinded of Tsukihime.
Does Persona 3 count?
