As the topic says, No Yaoi please, other than that any genre at all that involves the main character somehow being in prison/jail.

The only ones I've read where the main character was in jail was Riki-Oh and the Stone Ocean part of Jojo's Bizarre Adventure. They don't stay in there long, though...

Shikeisyu 042, the main character is not in prison, but he is closely monitored.

Alive!, death row prisoner becomes guinea pig.

Shamo only in the beginning of the series (oh, almost forgot, there is the mandatory prison rape scene in this one.)

Rainbow, not sure how long they stay in prison, though.

hmm.... there out to be more.

Deadman Wonderland is a very shonen-y manga set in a prison.

All are decent, but sadly, all I've read :<

I know there's some godlike manga hidden out there, translated but highly underrated ...I just haven't found it yet! Aaaargghh!!!

Time to go searching again.

Doing Time
Its a very heavy read, so it mightn't be to your tastes. It concerns the author's actual time spent in prison, after he was caught in the illegal posession of firearms.
Its quite a mundane read, more autobiographical than plot-driven.
Disappearance Diary is similar to that as well, though the closest thing you get to prison is a hospital rehab center...
