In the anime, Zaji's voice actor is a man, so this confirms it, right? I got confused because when I read the manga, they kept referring to Zaji as "she" and "her".

I think she is a girl, and japanese way of adressing is kinda strict, so I don't think translators would pass on that.

I think it was said the mangaka had trouble deciding for sure if it was a boy or a girl, but in recent chapters, I think the translators said Zaji was now or would be considered a boy. (Or until the mangaka decides otherwise) Who really knows?

What I heard was that Zaji was originally a girl, but got turned into a guy for the anime...

It's just the opposite, there is no such thing as "he" or "she" in japanese, so the translators can't know if Zazie is a boy or not.
Since he is voiced by a man in the anime, he is a boy. The anime is an official thing, and the mangaka is needed for things like this to decide. If he said Zazie was a girl, s/he would've gotten a female voice actor. It's that simple.

In JAC's release of Chapter 20, there was a translator's note. It was an apology for referring to Zaji as "she" and "her" as they wanted him to be taken as a tomboyish female although he is obviously male.
