Hellstar Lemina- Humanity is doomed by a planet eating organism from space.
Uzumaki- Humanity is doomed by weird swirl-like creature
Lives..mecha like creatures killing people
Bokurano..Game of death using mecha between parallel universe. The destruction of the universe from the losing team.

Shingeki no Kyojin Giants killing humans. Still on-going though, but the giants are still wining over humanity at this point.
Gyo The Mutant fishes win.
