Dragon Eye - sort of? revengey plot but so very shounen. WHY is it on hiatus damnit.
Zennou no Noa - The World of Lostmemories - cop obsessed with catching intriguing amnesiac genius-criminal.
Witch Hunter - between the short guy and the main, between the main and his sometime teammates. het love interest established though. sigh.
The Breaker - my favorite martial arts manga of all time. main gets compared to being like master's gf several times. het.

Actually, Kaiyorihito Kaiyorishiki is starting to look less and less subtext-y now that I've gotten the time to look through the raws and read up a bit on the mangaka. Kazu Aki is the creator of an otome game ('Starry Sky') which is currently very popular in Japan, and has no less than twelve guys battling it out over the lead female 😲
Not to mention the fact that the manga is currently being scanned by a group which, for all intents and purposes, is composed entirely of hetero-romance fans...and the 2nd volume introduces a sultry tsundere who seems to be setting herself up to compete with the sister over Aritsune.
All in all, looks like this might not be the place to look for subtext after all...But really! What a misleading 1st volume! 😐

Not that I've ever gone around personally looking for gay subtext, I felt like I should say that Yu Yu Hakusho has some, especially with all the fan pairings of Hiei and Kurama. Then again, this is a pretty popular manga, so you've probably already read it......
Another one that I think seems to fit yor criteria is Number. It used to be classified as shounen-ai, but from what I've read, there hasn't been any confession or whatever. Not to mention there's this heated rivalry/"hate his guts" thing going on between everyone, and since everyone seems to agree that rivalry = subtext.....Them again, I've only read up to chapter 6.
Then again, not really too sure about these...... :-/

It has a LOT of subtext...but the main characters never kiss...yet. (Yuki and Luka) During the first few episodes of the anime there is implied 'brotherly love' between Kanata and Yuki 😳 but I take it as something else...haha. The guardians have their own subtexty world too lol. Well, almost EVERYONE has their subtexty world lol XD

Wow so many people commented! if you want mangas that you can for sure count on to have some sort of subtext, as you put it, then go to the categories section and click on "slash". that means that its a manga where its not labled as shounen/shoujo-ai, but it can be interpreted that way.
out of those, i'd suggest Kuroshitsuji.
in both the manga and the anime (but especially the anime) there is a lot of subtext between the two main characters. and the manga doesn't have a large cast, so there aren't any side stories going on. it's pretty much just centered around the main two characters (one of the main characters has a fiance, but shes his cousin and he seems to only care aboiut her in a familial way. plus she doesn't show up alot, especially in the manga. shes like in two chapters.) if you want to see what I mean check out this url. it gives a feel of the anime without really giving anything away.

by the way, theres a scene in that amv that looks like a sex scene, but its misleading. there are no sex scenes in this anime/manga.

Nora - this is like Inuyasha, has the whole dog demon, you can't disobey the master thing going on. Only, instead of a hot Japanese schoolgirl, you have a more devilish than actual devils student president.
Okay, this is PURELY subjective of me. But. Has anyone read Beelzebub? WHY AM I SEEING SO MUCH GAY SUBTEXT 😕 Sure, not all of it is positive, they seem to use it more for laughs, e.g pairing up Furiuchi with huge old transporting dude, Miki being creepy with Oga. But, for Toujou and Oga, and Furiuchi and Oga, it's not as offensive and it's more subtle. I know Beelzebub is about as shounen as it gets, but please tell me I'm not the only one who squeed when Toujou and Oga went head to head in their slugging match and wet shirts and "you're thinner than I thought" and ajdsfhlal;.

YES, I AGREE THAT THERE IS GAY SUBTEXT IN BEEZLEBUB! So glad that someone else sees it!
I'm offering a newly scanlated series, Blood Soul, as potentially subtexty. Only 2 chapters so far but it seems to have potential... Will wait and see whether it realizes that slashy potential. 😉

Samurai Drive is a newly-scanlated (well, it's just started being scanlated) manga with heaps of subtext! The lead guy even finds himself spell-bound by the beautiful face and gentle voice of the OTHER male lead, and wonders why his heart is racing when he's 'not gay' (yeah, right!). I love the fact that the mangaka is very obviously heightening the subtext by calling attention to it with canonical mentions of gay. Lol.
ALSO I HAVE TO POINT OUT THE EXISTENCE OF A SERIOUSLY GAY ANIME (which also happens to be deep and lovely and subtle in other ways), Senkou no Night Raid. The two male leads, Aoi and Kazura, have enough subtext between them to set a proverbial house on fire. (Actually, they DO kind of set a house on fire at one point, but I digress.) They're secret agents with super-powers working undercover in 1930s China, and the historical details are stunningly well-done in both the art and the story, but what's even MORE amazing is that this anime is pretty much an Aoi/Kazura love story. I mean it.
Take note of the following evidence:
They hold hands in the FIRST EPISODE. Like, HOLD HANDS. This ain't no Oofuri, with barely-pubescent (and thus innocent) boys... These are grown men. Holding hands. And I love Aoi's startled eye-widening moment of 'what-the-is-he-really-OH-HE-REALLY-IS' when Kazura just grabs his hand and... jumps through space-time or whatever he does with his superpowers, AND THEN THEY ROLL DOWN A HILL IN EACH OTHER'S ARMS, and, yeah. I think I kind of momentarily went into catatonic shock, because I didn't start watching this anime with any expectation of gay vibes, AT ALL, so this hit me over the head harder than a rainbow-colored baseball bat, and I was all twirly-whirly and glittery-eyed for a while.
For all intents and purposes, Kazura is the naggy wife, and Aoi is the flirty husband. Kazura's always scolding/nagging Aoi about something, and Aoi's often just... twinkling back at him? Flirting back? Raising-suggestive-eyebrows back? Idk, but they totally seem like a couple!
THEY COHABIT. AND RUN A PHOTOGRAPHY BUSINESS TOGETHER. They also seem to have adopted a diminutive Chinese girl as a daughter-plus-landlady, just to complete the picture of the ideal gay marriage.
They save each other's lives, like, all the time. Apparently, it's become so routine that they don't even bother thanking each other for it anymore; they just rock up when the other one's in trouble and save his pretty little ass. (Kazura's is prettier, though. Just sayin'. Guys seem to enjoy tying him up and 'torturing' him, for what it's worth. And then Aoi offers his hesitant and sweetly awkward words of comfort, and... THIS IS CANONICAL HURT/COMFORT, PEOPLE. But I'm getting ahead of myself.)
They're like fire and ice, with completely different (and, it seems, incompatible) life-ideas. Kazura's stuck-up and conservative and stiff-collared; Aoi's wild and cavalier perpetually dishevelled. But, as their female teammate, Yukina, observes: 'They're good together.' Like, complimentary. And they're GOOD TOGETHER. Who the heck says that about any two people that aren't a couple?
Through subtle and yet entirely obvious hints, it is made clear to us that Kazura is flaming gay, because there's this ENTIRE EPISODE dedicated to unearthing his past with his ex-boyfriend (coughchildhood-friend*cough), who cut himself in the exact same place Kazura had once cut himself after an accident, because that totally sounds like something just childhood friends would do. And then Kazura meets his ex's new girlfriend, who tells him wistfully of how hard she fell in love with the guy when he cut himself exactly where she'd been cut after she got hurt, and...! Excuse me, but how come both Kazura AND the new girlfriend have EXACTLY the same creepy gesture of affection directed at them? Obviously, Kazura's relationship with the guy from his past was just as romantic as the relationship that guy now has with this woman! That's just... well, that's a brilliant story-telling device to all but canonically state that Kazura is gay. And then, the new girlfriend makes a vague-but-pointed comment about her lover (and Kazura's ex): 'He's like the sun, wild and unstoppable... Being with him wears me out, but if he leaves, all is darkness. Haven't you ever known a feeling like that?' And then Kazura is strangely and tensely silent, because... YES, YES, KAZURA HAS KNOWN A FEELING LIKE THAT. And apparently, his type hasn't changed, because he's now dating another wild, unstoppable, sun-like guy. Aoi. 😀
And this is just in the first 7 episodes! I haven't even watched the rest of the series, yet! The fact that Aoi and Kazura LIVE AND WORK TOGETHER affords insane amounts of subtext even without any particular events throwing them together, and that's just... that's just lurvely. sighs happily
Finally, I can't help but note that the subtext is very obviously deliberate, since in the majority of the promotional art (including Drama CD covers), they're shown together exclusively. And suggestively. Like so. Of course, that might just be because they're two hot dudes, but then how come they never appear ALONE, if it's just for plain ol' eye-candy? Hm? Obviously, they're shown together because they ARE together. <3

DAMN IT, now the series flew from rock bottom to the top of my priority watch-list.

oh, BANANA FISH- I love this series theres (some??a lot?) subtext between the main characters, ash and eiji. The plot/characters are beautifully portrayed and played out. A very very lovely series, my favorite of all time with all that.. asdfghjk- sorry my 'squeeness' oozes out when I talk about this series...=_=;
oh, nabari no ou definitely, very nice manga series has subtext between Miharu and yoite
I see some (maybe I'm the only one..) in Natsume Yuujinchou few volumes down when these 2 male characters pop up in the series.
oh! I forgot.. the series Are you Alice? has some if you look closely..

I think that Ace of the Diamond is pretty subtexty too, if you like the idea of 'manly' men with deep unbreakable bonds of, um... 'team spirit'. 😀
Same goes for the anime version of 'Giant Killing' which I've just started watching. <3
