A series with a main character (protagonist) that is special. Such as the protagonist in Freezing, where he has special freezing powers, Air Gear where he is the best king, or Rosario to Vampire where he becomes a vampire.

Spoiler-less version:

A series (could be manga or anime), where the protagonist gains some special power, or is like the best at something, ideally not a SPORT, maybe like a activity that doesn't exist in real life (Like Air Treck, or whatever you wanna call what they do in Freezing, or like in Mirai Nikki where he creates a god or something).

I almost put Bleach and Naruto in the topic, but I don't want people to suggest me series that are really popular, because I probly have already checked them out, looking for stuff not well know or stuff that just started, im fine with ongoing as long as it's not on hiatus.

I think these series are what you're looking for, I haven't read Freezing or Rosario to Vampire though:

Yougen no Chi, main char can summon giant Orochi
Nurarihyon no Mago, main char changes into a demon for 1/4 of the day
Monochrome Factor, main can change btw human and shin, also is sucessor to a ruler of the light/dark kingdom
Belmonde le Visiteur, main is son of a witch, has a magic sword and can read people's minds, complete
Petshop of Horrors, this is a shoujo, the main can communicate with animals
Rustblaster, main can awaken and use holy spear, complete

Of the popular series on your list, I didn't see D.Gray-man or Katekyo Hitman Reborn!, so I do recommend those, the main in both have special powers

In the manga Nabari no Ou the main person has a special power.

Psyren-this one is fairly popular but involves almost all main characters suddenly gaining powers
Deadman Wonderland-warn that this is pretty dark and fairly graphic, but is pretty good

Ao no Futsumashi-short, but I like what i see so far
King of Hell-idk why i put this...maybe cuz you like manhwa :3

zero no tsukaima is a good match for you. I personally dislike it, but in much the same way that I dislike Freezing and Air Gear, so you'll probably enjoy it.
