I want to read a manga with this kind of concept...

then here comes a girl/boy who will mess up his/her simple life.. he/she will always be with her/him because of uncontrolled circumstances (ex. partner in a school project.. blah blah..) and will always be in trouble...
then, he/she will realize how the other character will change his/her life.. then he/she will start to fall in love to that 2nd character...
*haha.. i don't think there's a story like this...*

Id' go with Toradora! except for the fact the he has already someone he likes at the start of the story.
I think also Suzumiya Haruhi no Yuutsu is quite similar to what you want (but I suppose you already know about it), except the fact that he is not so popular at the beginning.

What you describe reminds me a lot of Nodame Cantabile, although the boy did have a girlfriend before, so it wasn't as if he was totally uninterested in love.
Shiawase Kissa Sanchoume might also fit.
