I guess Code Geass could fit..
It's a whole lot better to watch the anime than reading the manga (in my opinion)

How does Fairy Tail fit?
Well there exist one such family line but the main charater is the Villian Son's Child andhes not really a "bad" guy but he is a "enemy" of the world.
It's One Piece ^^

add spoliers~!
Spoiler (highlight to view)
did you forget that lulu's father is the king? watch R2
the people see their king as a hero basically compared to lulu when he takes over and becomes a dictator. we see the king as evil but, I meant as the POV of the people of britiannia

Maybe you'll find something in the "antihero" category, since you want the protagonist to be a villain.
Legend of the Condor Heroes has a character named Yang Kang. However, he's not the protagonist. He's still a main character and he's also the antagonist of the story. He's the son of a war hero yet at the same time he isn't because
And then in the next series, Return of the Condor Heroes (or Divine Eagle, Gallant Knight) you have the opposite, it's about Yang Kang's son trying to be a hero. xD
Btw I can only speak for the Jin Yong novels, as they are fully translated to English

he's raised by the evil king of the story even though his biological father was a war hero
