are you looking for general stigmata (something odd on the body that seperates you from "normal" people) or religious stigmata (wounds that appear on the wrists, head, feet or stomach that mark one as close to God)?

Chrno Crusade - Not sure about the manga. Stigmata comes into play at the end of the anime. Very bittersweet.

Well the villians of D.Gray-Man all have stigmata on their foreheads 
Spoiler (mouse over to view)
they are part of a group known as Noah, and are said to be "descendants" of Noah of the Ark.
Also the main character has a cross embedded into his hand, heck the whole manga is based on religion and its great!!

Stigma - I believe one of the characters has stigmata, but I didn't finish reading it, even though I love Minekura-sensei's work.
