Uh, I can't think of anything that fits perfectly but here are some that might work.
Kimi ni Shika Kikoenai though I haven't finished it yet.
Kamisama no Sonata the title oneshot.
maybe ...Seishunchuu!, if you can consider the guy to be unpopular.
Also Utopia (NEUK Dae Sam)

The two main's in Again!! are unpopular to a degree.
And there's Onani Master Kurosawa, the main protagonists are really unpopular. Don't mind the title, it's not hentai/smut but it is somewhat mature.
Negative Twin-Tower! also fits, although it isn't a romance.

Thanks. Kimi ni Shika Kikoenai sort of fits, although the romance is very subtle and it's tragedy. As for Utopia, the art style kind of puts me off. But I'll try the other two.
I dropped Again!! and Onani Master Kurosawa midway but I guess I'll pick them up and read them again. Thanks!

Oh, I just remembered Atashi no Banbi, which is similar to Tonari no Kaibutsu-kun. And it's only three chapters so.
Yanki-kun to Megane-chan also, except the romance is pretty close to nonexistent.
And My Hero! might also work, if you don't mind that they're not really "unpopular". They're just not popular. So like normal kids.
Yeah ditto for Ore Monogatari!!. Takeo is unpopular, but Yamato is averagely (?) cute. And Suna (his friend) is popular.
And none of these really fit, again. Ah, well. They're still good series so you might want to give them a try anyway.
