I'm not sure what to recommend you. The only title that came to mind was Youko x Boku SS.

From what you have listed, I'm thinking you might try some others in the category "Shoujo with male lead". Here are some with supernatural or historical aspects that I think you may like, though I've only read the first myself so far.

Hakushaku Cain Series / God Child
07-Ghost
Are You Alice?
Ilegenes - Kokuyou no Kiseki
Makai Ouji: Devils and Realist

Also Pandora Hearts, which is shounen

By all the titles you listed, it's a combination of: josei, shoujo with a male lead, super-natural, historical (or something with Victorian wear), bromance, and demon/human partnership.

The one story that can easily be compared to Monochrome Factor is Undertaker Riddle, which is shounen. It has that bromance feel to it. Both stories deal with life/death, but in different ways.

Other people have already listed many of the popular ones so I won't be repeating those.

Adding on - which is a mixed bag:

- Bokura no Kiseki
- diece - Warning: be prepared to be a little confused.
- +C: Sword and Cornett - A story revolving around the "truth" of its own history.
- Tenkyuugi - Sephirahnatus
- Kyokou no Ou
- Nabari no Ou - Shounen with bromance and character development.
- Izayakaku and Ingrid - same mangaka
- En Passant - Shounen with an eyepatch and character development.
- Ningyou Kyuutei Gakudan - Has two MCs. The male MC dresses as a girl for a reason. The female MC is dressed as a boy for a reason. It does have that Victorian Gothic style, which is the sole reason why I'm recommending it.
- #000000 - Ultra Black
- Clay Lord
- JOKE:ЯR'S
- zion
- Grainerie - Shounen, but, it has that josei feel to it, to me.
- Mr. Morning and Mr. Applicant
- Kaizoku to Ningyo
- Kara no Teikoku
- D.Gray-Man - Shounen, but hey, it's got eye patches, Victorian era setting, and Akuma~! (Plus, a plot that's as mysterious as Pandora Hearts and Karneval.)

I think I'll stop here.

OP, I also recommend you check out the josei/shoujo mags "Zero-Sum" and "Zero-Sum Ward" for any other story that may interest you. On top of that, check out TZA (The Zero-Alliance) and Fallen Syndicate's other projects to see if their stories catch your eyes. smile

Hmm....I haven't read any of the ones you mentioned beside Choukakou but, from the descriptions I'm thinking maybe these?

Shounen Oujo historical with crossdressing.
Pale Horse Historical France, and it is quite different. The art is beautiful too. One of my favorites
Seconding Pandora Hearts
For one like Demon 72, Purgatory of Cartagra and the aforementioned Makai Ouji: Devils and Realist may fit the bill. It's slashy too.
Gu Fang Bu Zi Shang reminds me of Choukakou a bit. Strong female lead in the strategist department ftw! Be sure to check out the light novel too
Akatsuki no Yona Historical with a dynamic female lead
