*The military uses a type of mecha that is controlled by the mind. The pilot merely thinks of an action, instead of doing the action.
*One scene where they are testing and a giant arm moves in liquid?
*He and his friends fight a monster for the first time with no training.
*The military blindly kills the monsters.
*The girl thinks the monster was just protecting her baby.
*Monsters used to be human?
*There's a man in a wheelchair who's bad.
*He finds out the military is corrupt and leaves to join a gorilla group.
*He searches for his father.
*His new friends find his father.
*His father is a scientist or doctor.
*His father grew a seed-like object into a small tree-like girl in a test tube. She is dying/decomposing.

Hmmm....I'm not sure if it fits all the criteria and it's an anime not a manga, but Bounen no X'amd?

As for the series...I've only read the first chapter of these so some things you said fit while others don't and yet others I don't even know about, so here are my guesses:

It kinda sounds like RahXephon, though I only watched the anime and apparently the manga is really, really bad.
