I have been watching Miraculous Ladybug and now I'm trying to find an anime or manga with the idea of two main characters that like each other but both like the other version of each other and don't know that they are that person.
Anything listed in tvtropes I've already looked at.
I'll break it down..
girl = XgirlX-------- boy = XboyX
girl likes boy-------XboyX/boy likes XgirlX
or boy likes girl----- XgirlX/girl likes XboyX

Not sure if I've got your meaning correctly or if all of these fall completly into your discription but they all involve another identity of some kind and romance.
Mushi-uta perhaps? I don't want to spoil the storyline twists (especially in the novel version) but it is more romance in one persona and enemies in another? Might be remembering it wrong though.
Twelve Nights Has this with gender bending.
Bokura no Kiseki perhaps as well. This is more of a case of past lives in the present, not being sure who is who but still having high school romances...
Ame Nochi Hare (Bikke) Again gender bending confusion with romance,
Yukarism again past lives and romance into new life confusion.

Basara is similar to that(though not quite). The main characters love each as one identity but hate each other as another. The hatred is completely understandable too. As those other identities they have done terrible things to each other. The moment that they realized who each other was is one of the most heartthrobing moments I have ever read. I highly recommend it. This is an older series that is complete and has been fully translated.
Liar x Liar is a lighter read but also has a similar theme, though we see it all from the girls point of view so how the guy feels is still not as clear. It is only the girl that has two identities in this case though. It is still ongoing and appears that it is not being actively translated.

The main Female chararter first intention was to kill the main male character, and so is the main male character wants to kill the female main character. but since the male doesnt know what is the female looks like, the female is approaching the male without him knowing it, and they both start to fall at each other.

A girl that is secretly someone else, maybe crossdressing or a superhero.
And a boy that also has a secret identity.
Vice versa.
The girl likes the boy in either normal or secret identity form.
and the boy likes the girl in either normal or secret identity form.
They both don't know that the other has a secret identity.
So, if the boy were to try flirting with the girl, if the girl only likes the boys other form then his love would seem unrequited, vice versa.
If you just look up Miraculous Ladybug then the concept will make more sense.
