I'm looking for manga / anime / light novels / visual novels in which the main character is at first under the control of an organization, but soon finds out that the organization in the past tortured / brainwashed him/her for their ability, realizes that the organization is his/her true enemy, and decides to run away.
- Serious (think 最終兵器彼女 serious)
- Some kind of supernatural / sci-fi
