I actually have a thread similar to this, here though it isn't limited to heroines with powers. You tend to see a lot of manga with ordinary main male leads who team up with or are protected by the stronger girl, something I call the 'Shana Syndrome' or 'FFXII Syndrome'.

Kurohime (Slightly, really great 😀 )
Tenjou Tenge (Nice, but I guess the art isn't really my type even tho it's gd. Tho I'll still read the rest)
Soul Eater (The manga version > Anime ^^)
Fairy Tail (Really great <3)
Kurozuka (It was mainly focused on Kurou from mid of vol 1 till near end of vol 7)
Gunslinger Girl (Quite interesting, never finished the anime =[)
Peridot (Cool, but it was kinda short imo. 6 vols only.)
Code Breaker (Weird in a way =/)
Claymore (Loved the anime, and love the manga as well. Can't wait for more)
Freezing (Seen abit, and looks really good.)
Kamikaze Kaitou Jeanne (I don't know.. But something keeps turning me off from reading it further than half of the first vol.. Will try to continue but.. =/)

Will try and get the rest in, but my Jap is still poor and some of them I rather check them in raw than scanlation.

Actually it's Rasetsu no Hana, it's a great shoujo romance supernatural kinda a thing but there aren't many chapter out yet, but still, it's a great read if your're looking for one of those manga with strong female lead 🙂
