I knew there are some out there but I can not fully remember.
Here are the guidelines:
I get bored about reading girls for for the stereotypical handsome, popular guy, so there should be more realistic stories stories about girls falling for and loving ordinary guys: Average Joes, Nerds, the works.
It gives a sense of realism in the end, so good luck and please let me know.

Almost every harem shounen manga have a spineless and not handsome lead (Ichigo 100%, I's, Love Hina, Suzuka, etc.). But they don't look realistic at all imho. So I really don't understand what are you looking for... you meant a shoujo where the main girl falls in love with a not handsome guy? Or a seinen? Or something else?
If you just want a different story which can give you a sense of "realism" I can suggest you something like D-Ash (the description is totally useless, just read it first chapters to understand the plot), NHK (even if story is a little exaggerated), Crossroad (even if a little cliché), Aishiteruze Baby (even if he's handsome), Mahoraba and the holy bible of every otaku: Genshiken.
Genshiken and NHK have otaku as lead, so if what you're looking for is a pair "girl+otaku guy" you should try that.

no it doesn't......girls fall for handsome guys. ugly girls fall for handsome guys and marries the nerdy guy. But secretly, they still want that handsome guy.
