Ok so imagine they are a yaoi couple which usually consists of an uke and a seme. I want her to kinda be like the seme, or in other words, more dominant in the relationship. Not controlling just protectful. And he can be kinda cute.

Hmm... Witchcraft Works seems pretty good in terms of what you're looking for. The heroine is very protective of the male protagonist.

The word you're looking for is 'tomboy'.
Also maybe try looking for 'Reverse Gender Roles', the category doesn't contain much (and most is gender bender) but it's a start.

Though, the way I'm understanding you're post (and would like to read some of it myself) you're looking for not something quite tomboy. More like a modern (working) woman? Try 'Hard-Working Girl'+Romance cat.

Hmm, to some extent I wanna recommend Watashi ni xx Shinasai! since the main protagonist is pretty dominant and pushy.

Yeah, in a way. It's extremely hard to find this kinda manga cause I don't want the lead female to be extremely cold/without feelings. And then, I also don't want her to be submissive in any way. Damn, why is it all the categories of manga that I like end up being rare?

You're right, it's a not a type of manga that's easy to find. Maybe Legend of Maian could be considered as roughly along these lines?

Ah, I did kind of find that interesting. But in a way, she doesn't seem as aggressive and he seems to really dislike her, except for the fact that they have to forcefully kiss every chapter. >.> Ah, well thx tho

I'm pretty sure kurihime might be somthing you're looking for. And Medaka Box, though I think this is more of a monster female then a dominant one.
