I haven't read any of the side stories or spin offs yet, so I'm not sure if there's any relation, the stuff I mentioned happened in the original manga.
I heard Panty and Stocking had something along these lines at the end, but it's hearsay so I really don't know if it fits the request at all.

Zippy Ziggy sort of fits in your category. The main character acts perfect publicly but right from the beginning you see he is rotten. This series is really more comedic than serious though.

Well I was gonna say Pandora Hearts but someone beat me to it . That's not a very popular plot because when it needs to be well done in order to be sucessful..

well the main character Syaoran at the start turns out to be a clone of the real main character (also called Syaoran) and you only find this out after about volume 10ish. then the cloned Syaoran starts killing anything in his way to get back the female protagonists, called Sakura, feathers back. but then the clone dies and becomes a proper human and gives birth to the real Syaoran.
so, if you like a proper confusing manga this is one for you.
