Basically, I would be looking for some more morally complex manga which features the kind of leader that inspires eternal loyalty on his men.

Specifically, some kinda of bigger group/organization. The leader could do well in the mold of Prince Canute from Vinland Saga, with less religion on him if possible, and more focus on the character.

Berserk Griffon is very charismatic.
Akira - though not really charismatic it is a great manga and deals with big groups
Also if you don't just want a manga with a charismatic leader check out A Clockwork Orange a great movie actually maybe the coolest villain made has to be Alex

Utawarerumono (at least if it follows the anime - I haven't read the manga yet.)

Well, I can't really help you with manga, but have you read the Miles Vorkosigan series by Lois McMaster Bujold? Starting with The Warrior's Apprentice.

Pretty much pick any yakuza/delinquent manga and there will be a leader who has his men's loyalty.
