As far as I am concerned I have always been afraid of Kabuto from Naruto. He's a psycho!

Irumi and Hisoka from Hunter x Hunter one look at them and it's self-explanatory.
There's also the Millenium Earl from D.Grayman he is seriously freaky-in more ways than 1
Orochimau from Naruto creeps me out more than Kabuto, although it's not by much

The one from ES creeped the hell out of me. I was greatly disturbed solely by this character.

This is the one I immediately thought of as well. He could enter peoples' minds - read their thoughts, direct their actions, even change their memories. There was little you could do to stop him, except hope you didn't get on his bad side.
I was also genuinely scared of Johan Liebert in Monster, to the extent that I haven't yet finished reading it.

None of them.
Antagonists are usually only show up to act out stupid tropes like "oh that was a good fight, too bad I was just playing around, we'll fight again later!" or "I'm so powerful and manipulative I'm only showing myself to taunt you" and that instantly turns me off.
