There is a thread with some manga with/about disabled people. Only three suggestions though, there aren't many mangas about that I think. I remember some shoujo oneshot or short story, about a girl doing rehabilitation (got in some kind of accident and her legs got injured), but forgot the title òÖ.

There is some characters, in mangas like:
Eien no With - Blind
D-ash - cane

Then some well known like
Berserk - Cannon arm! laugh
Vagabond - There is someone deaf.

Hardly. laugh And Tsu, I remember that one! The girl fell in love with her doctor, though the title escapes me at the moment.

Hoozuki no Shima

I second D-Ash. In anime there is Arupusu no Shōjo Haiji (Heidi) that is quite famous, where Heidi's friend is on a wheelchair.

Rabbit Doubt wheelchair
Mirai Nikki I remember someone blind or deaf (not main char, but not irrelevant too), sorry I can't remember well now.
Kasumi a mute girl
Smash! a mute girl
and I don't remember anymore if Nyu from Elfen Lied was mute or not. I watched it times ago. Maybe someone could confirm it. But probably is not what you are looking for.

Sorry some of them aren't not exactly main char tough.

P.S. there is also Gunslinger Girl, but the girls are transformed in cyborg, so that doesn't count anymore right? There is also a guy with sight problems, but not blind.

Yes, I came across Rabbit Doubt the other day and I thought the same thing when I saw the wheelchair girl (who is one of the main characters) : where are all the other wheel-chaired manga characters?

...I want to find more too now!

You can find a lot of disabled characters in a martial arts Manhua.
Take Storm Rides as an example: one-eyed; blind; deaf; mute; lost both legs; lost one arm; lost one arm - transplanted new one, and then lost it again dead

Shion no Ou could be one. The girl is mute, a result from traumatic childhood experiences. I personally like that one.

Spoiler (highlight to view)
She's not really mute just chooses not to talk. Later like volume 7 she talks again.
