Whether they are stubborn in nature or they literally have a head that is hard as a rock, are there any like that in a series? And as a bonus, which series does the main protagonist use his or her head to perform a humorous skull bash on their friends or enemies?

Well, the only ones I know of where they're hard-headed AND they use it in a headbutt are Naruto from Naruto, Mushashi from Vagabond, and Sakuragi from Slam Dunk.
The only one I've read where they're just hard-headed is Tsukasa from Rosario + Vampire. But his hard-headed attitude is more annoying than helpful IMO.

Just because someone's head was chopped off doesn't mean they're dead. That's just silly.

Having a hard head, and using your head like a rock... are they really related?

Okay, my mistake. My real question is this: are there any female protagonists who frequently use their head to bash on other's heads out of annoyance or genuinely show affection or both?

Yeah, it doesn't. Next time, think carefully of what you want before you request so that a situation like this doesn't happen again.
For your new question, the only one I know of is Revy from Black Lagoon.

For shoujo, in Hot Blooded Woman she does it twice while running out of ways to fight back (the character is a dense, food-eating machine female jjang -Korean school gang leader- whose soul is currently in a delicate pretty girl's body).
Gokusen, Vol 12 Ch 8 p 4/19 she (Yankumi) slams her head into one of the guys, trying to cheer them up
