I'll make this clear, I am not looking for a master-slave relationship, hentai, or shoujou. I want a manga where the main is a slave or servant but he/she has a hidden potential or is a genius of some sort. Basically sort of like Historie. Also it could be just an act to lay low when he/she is a very influential or powerful person.

i dont know if you read light novels or not but if your up for it exland is right that Rakuin no Monshou (novel) fits almost too perfectly, and its very good too
also Antimagia starts out like this, the prince that everyone thought was dead gets imprisoned on purpose to hide his identity, but this is only in the first few chapters
Joou no Hana might work, she is actually a princess but she is unwanted and treated like a slave, she accepts it and lets herself be treated like this but has a motive in doing so.

This one here might fit the bill, a lot of reading though, feels like reading a light novel ^^.
Tower of God
Protagonist is somewhat manipulated and being treated like a slave.
Magi
Not so sure this may be one, but if I recall it seems to be a lot related to slavery.

Vinland Saga kind of fits. The main character spends the second arc of the manga as a slave, but it takes about 40 chapters to get to that point. That being said, it's a fantastic manga through and through and I highly recommend it.
